Except they aren't ever reconciled. It's not as if, for example, the humans in Mononoke Hime learn to live in peace with nature. All the problems that lead to their conflicts still remain. It's the same with all these stories. They never actually solve the underlying issues, they always just reach a point where they either throw their hands in the air going "I guess peace is the way boys", or they blame all the problems on some major bad guy who in reality was just an opportunist in the end.

Because the believe in their own version of "turning the other cheek" and "talk instead of fighting" which forbids them of fighting back. That's the reason the conflicts always concludes in a convenient way for the protagonist and never challenge his ideology. This is the real problem. The tendency towards pacifism is something that can be overlooked if done well. It almost never is, its always just a excuse to be lazy and automatically have the protagonist painted in a good light. In reality compromise can be worse than fighting, look at Chamberlain.
