They're not water "proof", they're water resistant.
Using glue, epoxy and O-Rings, they can resist the entry of water up to a certain depth (=pressure) if it had no factory errors and was not previously damaged. After certain depths or long periods of time though, the measures fail and your phone takes water damage, which may or may not just brick your phone. It's therefore always a good idea to use external means of protecting electronics from water even if they are rated water resistant, and touch screen capable plastic bags are excellent choices for it.

It's never infallible. All it takes is one fucked wad of glue from a jammed machine that can't do its job due the way it was placed. It's a failsafe, like the safety of a gun.
