The manga is a great setting and has great art, that in and of itself justifies its existence. The subsequent media it inspired are better than it, but that doesn’t mean the manga lacks value.
Ghost in the shell is the ONLY, and i mean ONLY, sci-fi product that made an interesting depiction of artificial life form. Whose "human" traits gone way deeper than "look like a pretty girl" and "is instructed to emulate human emotions and so is to be considered a living being".
Representing the web as a primeval soup of data inwhich the puppet master gained self awareness and evolved, and in the end injected his "DNA" data in Motoko to become a full fledged living being. In a beutifully represented fusion that happened at quantistic level. That in the movie got downgraded into a shitty angelic apparition.

As for the whole fusion thing, it doesn't happen in the web (which doesn't exist at this point in GitS, there are only local databases and connexions) it happens in the NET, which is a mystical thing like the tao, it has nothing to do with the internet. The fusion happens on a psychic level.
The puppetmaster gained self-awareness by accessing lots of datas on computers and in people's brains, but it only accessed the Net and became an angel when Motoko connected to it for the first time and they both had a near-death experience.
The movie blurs all those lines by suggesting the Net might not really exist or that the Puppetmaster always had access to it.
Your concept of "good story" is very debatable.
GitS has a good story, the problem is that it's often told in an indirect way which makes it needlessly hard to follow. And even then that's not always the case.
The first two chapters are easy to follow, the robot rondo chapter as well, the dumb barter chapter too.
The ones that are hard to decypher are the puppetmaster arc, the details of the phantom fund chapter, and the whole israeli syrian plot.

I read and enjoy totally plotless manga all the time and I can't see a single ounce of appeal in GitS because the other aspects of its writing aside from plot aren't any better. The characters in GitS aren't interesting. The dialogue in GitS isn't interesting. The individual scene flow isn't interesting. The comedy isn't fun. It is a bland, shitty manga and you're a retard who just goes "heh, if you disagree with me you're a PLOTFAG" buzzword shit to deflect all criticism of things you like.

Re-read the manga, not only is it explicitly the psychic network that all channelers throughout history are connected to, but there are at least two institutions in GitS that study psychic powers: the imperial household channeling agency, and the ESP research institute.
Also Shirow includes several liner notes that explain how gods and mental powers work in his setting.
The sequels of the manga delve even more into it, and the current sequel's plot is entirely centered around the existence of psychics.
