I've been trying to find some good gender bender manga like this. But none of them has the same protagonist and protagonist's male friend relationship development.

Fuck, if only they did an anime adaptation. But yeah, so far this has been my favorite genderbend piece and I find hard someone will ever top it.
My recommendations are Sekai no Hate de Aimashou and Idol Pretender. I used to read a lot of genderbending and crossdressing shit, since it's the stuff I masturbate the most but it's been so long that I can't remember the names of all the stuff
Transjitter is a title I recommend. It isn't the most well written story and the drama is over the top, but I like it for the sole fact it doesn't fall into the usual gender bender trope of dudes lusting after cock after becoming a girl that seems to be the standard for the genre (and all of them being generic romantic comedy schlock).
Nyotai-ka is pretty hot the guy fucks the girl, although they both get gender bent half the time

Boku Girl was actually a good story, even without the genderswap plot it was a romance story that was actually a story rather than constant ship tease.
Many gender swap stories are only gender swap but no real story.
You could try The Boy Who Cried Wolf, that's more so magical crossdressing than gender swap though, but it might as well be gender swap since his entire body changes when he crossdresses and it also has an actual story.
For me it was mizuki's interaction with takeru throughout the manga

P.G. is mediocre trash that's just ship-tease with no progression for the entire duration and no story and then at the end Maki suddenly “realizes his feelings” because Kizuna made some comment about how he doesn't care about gender... which Maki already knew.
Maki be like “Oh wow, so.. could it be... that my best friend who's been flirty with me this entire time of whom I already knew he doesn't give a shit about gender and who likes teasing me romantically... of whom everyone already thinks we're dating... might actually have feelings for me?”

I read this manga like three times
I think I can see some of the criticism in the sense that the manga dragged itself too long with pointless joke side characters. But I personally liked it. I still REALLY wanna see an animated adaptation, but it's really unlikely now even given it's popularity back then.

Boku Girl's problem was that it had too many chapters. It got stuck in a 'will they won't they' rut where the main characters kept almost fucking only to conveniently get interrupted and had a series of filler story lines where a new character appeared and tried to split them apart. I think the series would have been better if it were shorter and better paced.
If you like manga with the "MC gets turned into a girl and falls in love with her male best friend" there's also Megu Milk and Idol Pretender.
Personally I really liked Remix Heart because it emphasized the relationship of the protagonist with a group of other girls who were her friends and had the protagonist gradually getting used to life as a schoolgirl. And it also had the protagonist falling in love with a guy.
These are basically my problems with boku girl but also all the characters are pretty much either despicable or boring and the side cast of joke characters weren't really funny. Maybe I just had to be there, but it was a frustrating read
