Science smart pone finds out that the pink one has what is basically a spidey sense to tell when something bad is about to happen and avoid it. In an attempt to prove that its unscientific, she does a bunch of wile coyote type stuff to catch the pink one, only for it to backfire on her. At the end of the epsiode she admits that the pink one's spidey sense is real and there are some things that can't be explained by science and you should have faith in your friends.
Weeeell, this particular moral didn't sit well with the reddit atheist crowd which apparently made up a sizeable chunk of the mlp adult fanbase, the writers eventually made a statement about it at some point later.
It's true though. In physics, there are many things that are simply assumed to be true. They can't be deduced or explained. They just are the way they are.
One widely known example would be Newton's laws of motion. We can observe them, describe them, use them, but not explain "why do mass carrying bodies and forces act the way they do".
We might not be able to now, but eventually it's possible, We know more and more about how gravitation works and where mass comes from every year.

This whole thing is ridiculous. "Outrage" aside, inability to explain something you can consistently register as happening is a common starting point in science.
