I've been going through a lot of Shounen lately, which ended up including both versions of FMA (original manga and 03), and I found 03 to be the more enjoyable experience personally, as I found its themes more resonating, every character felt like they got just enough content, and the direction is some of the best I've seen out of Bones

Here's the rub not a lot of people talk about: Brotherhood assumes you've already seen the 2003 series, because it plows through all the shared story bits the original version covers before it finally starts to slow down at that big divergence point. Without knowing about the 2003 version, what's the same, and what's different, Brotherhood is a lesser experience.

In that sense, the 2003 version is more cut and dry, because it's not just the manga's story that veers into anime original material. It tells an original story from the start, just following the same basic tracks as the original with different themes and levels of importance.

However, once the momentum gets going, Brotherhood has the better second and third acts by far, leading to a more satisfying conclusion.

Brotherhood is better overall. 2003 starts off stronger, but falls apart after the point it diverges from the manga. Brotherhood maintains a consistent quality throughout. A lot of the love 2003 gets is because people are blinded by nostalgia. It gets pretty fucking retarded later on. Brotherhood is a "standard" plot, but it is executed competently. Read the manga and don't watch either.

FMA 2003 was essentially just Aikawa and Mizushima taking themes and ideas from a story they had in mind and forcefully injecting them into the FMA manga, with poor results.
Years later, they managed to turn the series they had in mind into reality, and it was pretty great.
As of now, there is literally no reason to bother with the aborted attempt called FMA 2003 anymore.
