All NERV had to do is hire psychologist, but those psychologist would probably never pass the screening of the insane boss.
Even if they found a psychologist that could pass screening they were never going to let them near the pilots. Asuka and to a slightly lesser extent Shinji viewing all of their self worth linked to piloting was a benefit to Nerv. It was literally the best way to keep them loyal and pliable.

Don't see why you would separate the 2, passing the screening would make them as acceptable as going to school in the first place. Plus a well paid psychologist will make the pilot loyal. Not hard for Asuka since piloting is how she validate her existence.
Of course a psychologist talking to Rei would slowly go insane and one talking to Shinji would probably fix Shinji quite well since his Father only care that he pilot and "saving the world" is a easy sell.
The school was meant to be a reserve of pilot candidate (all kids of people who work at NERV). I wonder if it was adequate to ONLY see Men In Black appearing out of nowhere instead of a full time bodygard unless they disguised themselves as random civilian.

Shinji never really wanted to pilot, at least before the 14th and that desire soon went away again, he simply wanted to validate his self worth and it was the easiest and most successful way he had found to do it.
Asuka is even more bound in, while Shinji could under the right circumstances pull himself away from Nerv, I can't imagine anything that would get Asuka to, her entire self worth is locked in to Eva and being a pilot.
Fixing their underlying issues would fix their issues with self worth and relying on others for self validation. Without that their loyality because far more suspect and infirm.
Shinji already left once because of actions he viewed as immoral despite his issues, without those issues he would of left much soon.

Fixing their issues with self-worth would fix Asuka perfectly and also make her fight as a TEAM, instead of kicking her fellow dancer around. As you say nothing would make her disloyal to NERV as long as they make her fight in an Eva.
Fixing Shinji issues away from validation of his father would make him focus on saving mankind. He tried to go against his father because it was his only focus, if it wasn't he would have accepted that it was his fault if his father had to activate the DUMMY plug.
A psychologist certified by NERV would naturally turn them into Angel Murder Machine.
As long as the pilots don't question WHY the Angel attack they would stay loyal until INSTRUMENTALITY/gendo plan's/Yui's manipulatiohn come to fruition.
Now when you deal with a monster like REI you should have put some more attention into her loyalty.
