Every mystery manga or visual novel that gets adapted to anime gets completely butchered.

Somewhat this, and nips just can't into the horror atmosphere when it's anime. There are a few series that manage to give off an unsettling feeling, such as pic related. Everything is too accentuated in anime, and horror has to be inconspicuous.

It does work, but requires far more effort to produce and requires an almost complete opposite take from what your standard series goes for.

Not popular. People In japan, the Primary market, don't like our medium of mystery or horror, either detective stories or 2-4 season anthologies.
What's popular now, is middle-tier shounen and Shitty Isekais, and visually Moe art doesnt mesh with whatever scawwy themes you want in your show.

Are there even 10 horror anime? Nevermind "best horror anime", I think there might not be enough series that qualify as horror.

Nobody likes jumpscares and mystery with asspull conclusions.

There are some, but they are mediocre at best.

There's a few, but they're largely both very niche or cult, or disproportionately popular in the west. Most of what you'll get is just thriller or psychological works with maybe slight horror elements. Stuff like Hell Girl came and went, some older stuff like Pet Shop of Horrors retains the right flavor but most from that era verges more on being action or even just more like drama with some supernatural elements. I think Boogiepop Phantom is probably my number 1 horror flavored anime, but it's not like it really has competition. We get Yami Shibai every year and we better appreciate it, I suppose.

This doesn't even slightly apply to manga however, and there is absolute shitloads of horror manga in every different flavor. The undeniable split in content between manga and anime marches on.

This. It just doesn't sell in general when put into anime format. As you've said, most horror anime goes completely under the radar unless it's goofy enough to be turned into a joke or edgy enough to bait kids. There are quite a few series like Ghost Sli-Hound that do better on an atmospheric level but that's not what the majority wants from anime so it flops and goes under the radar. If you want horror, just read it instead.

Vampire Princess Miyu had some legitimately good horror vibes and atmosphere all the way through, both the original OVAs and the later TV series.
