They turned off their transponders. Civilian radar is not the same as military radar and relies heavily on the planes keeping their transponders on and the military radar doesn't paint the American interior.

Transponders aren't GPS. But, as long as you avoid radar installations, yes. They're mostly found around larger civilian airports and military airports. No one cares what Billy-Bob is doing with his cropduster.

A few reasons:
1. Communication was lost with the first two planes and their routes weren't able to be tracked in real-time.
2. There was a hijack drill going on that day and it took just a few minutes longer than usual for people to realize it was a real thing.
3. There was a catastrophic break in the chain-of-command... a reluctance of officials to quickly and firmly escalate the situation to their superior officers and direct the jets to respond.
4. There was a sense of almost incompetent uncertainty about ordering the shooting down of domestic American planes. Say it wasn't a terror attack, but merely an equipment malfunction exacerbated by a fuel shortage on a plane... would you want to be the guy explaining why you effectively murdered 200+ US citizens in the sky for no reason?
