Mega Man X1's weapon balance is a little askew and so are the armor parts.
9 is the perfect Mega Man IMO.

Specifically the leg parts. Someone completely new to the game wouldn't know "do Penguin first" and could potentially go through the majority of the game severely gimped.
X2 is better in that regard by starting off with the dash, allowing the levels to be designed around it, but X2 also had that horseshit with getting locked out of the good ending if X-Hunter RNG didn't cooperate.

F-Zero GX. There is nothing I can't think of that would make it a better game, besides more content.

Leg parts are a problem but the other parts aren't that interesting either.
Honestly good or bad ending in X2 barely matters, I don't pay any attention to it.
I prefer X2's armor system and also the fact that weapons aid your mobility too. I especially love the trick with the Strike Chain in Wheel Gator's stage.. The game is a bit easy though.

LTTP lacks flavour or personality compared to most other games in the series and its art style is pretty dry and visually repetitive in dungeons, particularly its immediate successor LA for the former, but I can't really call comparisons to future games a flaw.
