They soul trapped themselves to the Numidum on accident.

Became so Euphoric™ that they zero-summed from existence

They intended to bind themselves to the numidium.
We learn from Yagrum Kags math did not hold up under peer review.
Add to this he attempted to do this under duress as the dungmer were about to breach his lab.

What ended up happening is they ended up trapped in the soul gems powering their automatons.

This is backed up in Skyrim.
A mage attempts to recreate the disappearance. Granted it was using a dubious theory on an imperfect substitute with possible fradulent and incomplete set of tools but to some extent it worked.
When it did the mage became bound to the nearest available soul gem, the player.

With all that being said nobody knows what happened to them.

What happened to the dwarves is one of the core mysteries of the Elder Scrolls games, and will likely never be answered. Same answer to the question of who actually wrote the elder scrolls.
