Why did Red Dead 2 try so hard to assassinate John Marstons character and try to diminish his popularity with fans? Were they really so scared that they could never do a protagonist better than that especially if John was in the same game?

You're conflating John being young and dumb and having a character arc with assassinating him. John's story in 2 is about him growing into the man he is in 1. People only hate him if they haven't played the 1st and because they dont want to stop being Arthur. Besides, American Venom is pretty much a love letter to the character for its entire latter half. If anything, the game is an little masturbatory with John, locking off half the game's content until you play as him.

John's absentee tendencies are referenced extensively in one and have always been a flaw for him. He feels tied down to his family but at his core likes the nomadic gunslinging lifestyle. It's a huge part of his character and of course we're going to see more of that in the prequel.

While its dumb he can't learn swimming is literally never essential. Arthur can barely manage it anyway, dying in like three minutes with a maxed out stamina core. You're silly, user.

Because gameplay is more important than that. I assume he couldn't swim in the original only because there was next to no water in the game that had anything on the other side of it besides the border, it was just one of the ways they stopped players escaping the map/seeing it end

that does not correlate to anything i just said, if you look at the red dead 1 map you will see that the large river between mexico and america extends all the way past the borders of the game, my logic holds up. Not being able to swim in lakes is just a by product of that, it definitely was not supposed to be a character quirk.
