More levels, more bosses, better music. It's equal in some cases and better in more than just a few. It was a better game. 1 was experimental and had some of the worst levels, bosses, and balancing in the franchize. (Not to mention the weird score system)

2 improved the formula and the games after it sought to only master it. It's not like the X series where the first game nails it off the bat and the rest of the games fail to capture that thunder.

Silent Hill

I think R&C 2&3 were a significant improvement over 1.
With Jak & Daxter on the other hand, the first game is too different from 2&3 to be directly compared

MGS and Ratchet and Clank.
Technically R&C 2 and 3 are better than one, but only marginally.

1 wasn't experimental, it was supposed to be a top release. Devs just had limited resources, since they were a small team. However, the three games are played exactly the same, the graphics didn't improve at all, even if the music was superior in the latter entries, it mantained the same style. I mean, that's what people wanted, the same game. Having more levels and all doesn't count.
