It comes from the 19th century I think. Mexico is hot as fuck so Mexicans would take breaks in the middle of the day to avoid heat strokes, called siestas. When they came north to work in America where it was a little cooler, they would still take those mid day breaks since it had become what they were used to. So Americans would see Mexicans just snoozing in the middle of the work day, and it was born from there.

If you want an actual answer, it was from Spanish farmers. They had a system where they started work really early in the morning and slept in the afternoon while it was the hottest. The other European farmers saw this and thought they were sleeping during the day instead of working so they labeled them as lazy. Naturally, this transferred over to Mexican farmers who adopted the same system and American farmers thought they were sleeping on the job, labeling them lazy.
