Funny thing: some people hate Nintendo because they are taking down rom sites where they can get these games for free but, at the same time, those same faggots who want stuff for free don't want to share them with the rest of the world.
They probably just don't know how to use torrents. You also don't need to seed a torrent unless you go private, which is another world entirely.

For pre-GameCube and pre-3DS? Google Drive archives on Reddit. I'd say Emuparadise if it wasn't for the purge.
GameCube stuff, I can't recommend Vimm's Lair enough. You'll need to download an Nkit converter off their website, but once you do that you're golden. You can play GCN isos on a Wii or WiiU via Nintendont if you're partial to playing games on a TV.
3DS shit is still pretty hard to find and Citra is still a WIP. That said you'll have to torrent those at the moment so I wouldn't really worry about that system library for another year or so.
Oh forgot to mention. If you want to play GameCube shit on a Wii, via Nintendont, you'll need to download that and the Homebrew Channel. Put all GameCube isos on a FAT32 formatted external storage device inside a folder titled "games" and put that folder in the root category of said device.
For Nintendont to read the isos they need to be in individual folders that have the game's name and title id. The isos will need to be renamed to just "game . iso" also.
I highly recommend Nintendont to avoid having to pay some basement dweller $90 just to play Paper Mario The Thousand Year Door. Do not look up prices on eBay if you suffer from heart conditions. A'ight I'm out. Peace.

To add to this, if you were one of the lucky few to acquire NES & SNES mini Classic consoles, you can easily softmod them to have the entire console libraries... or, at least, the "best" games. I personally chose to only hack my SNES since it didn't come with all 3 DKC games. NES Classic's base 30 games is more than enough for most, on the other hand.
