Western indie games are just normal video games made by unknown individuals or small teams instead of big companies
Japanese doujin games and doujin works in general are more diverse and fall under 3 main categories:
Original
Fanfiction
Parody
A doujin game can fall under 1 or even all 3 of those depent on the content it has. And also Doujin is not harsh about the copyright problem because the true spirit of it is having fun with things you do and sharing the fun with other.
The famous example of a Doujin game is Touhou Project which also have its own doujin games, musics, sfw and nsfw fancomic (doujinshi)... and the number of doujin works the game has is big enough (probably the biggest in jap) to become a sort of culture thing

That's a pretty good way of putting it, pretty enlightening too. Like Doujin makers are more akin to fans rather than developers. Though many Western Indies have a fan-ish aspect to their work as well, they just express it with homages (Metroidvanias, Megaman-clones, etc), rather than direct fan works.

It also reminds me of the freeware scene, which also has a different vibe to Western Indies as well.
