I think the design of the Twili, the Twilight areas in the overworld, and the Twilight Realm itself are so different from standard Zelda games that that has to be the case. It seems like they were intending for a lot weirder Zelda game. I just found the sudden introduction of Ganondorf to be so abrupt that I can't help but feel this.

Just compare BotW with WW HD which were both on the same hardware, night and day in terms of color palette. If BotW was a Wii U exclusive it probably would have looked a lot better.

There's a valid artistic reason for the world being undersaturated. It makes the orange glow of unvisited shrines/towers pop out much more effectively, and allows them to act as beacons to entice the player to go to those places. If instead the game looked like the bottom right version of that picture, shrines wouldn't stick out at all and players would be more overwhelmed by all the visual information in the horizon.
