They followed him around and got rid of any evidence that he was there including hiding bodies and scooping up his shit
Once Big Boss quit, they pretty much just stalked MSF and waited until Paz took ZEKE but she fucked up
Once Skullface took over after infecting Zero with a parasite, the organization then became about using parasites to eliminate languages and destroying Big Boss

I miss Foxhound tbqh. Those were the days, the golden years... think about it not only was it the OG organization but everyone worth a damn in this series was at some point in time a part of Foxhound.
Portable Ops was dogshit but this is the one thing it got right, Kojima was a colossal faggot for butchering the series lore and retconning in all these literally who organizations that didn’t matter.
The only real “missing link” had nothing to do with Big Boss becoming a villain, it was going back to the states where he belongs commanding Foxhound surrounded by all the characters who actually play a role in MG1. Kojima is still so butthurt over MGS2s reception and hates Solid Snake and anything to do with him so much he had to skirt around making a story that has anything to do with Solid Snake’s golden years yet again and the result was the abomination TPP.
