Eh, like 50/50. The characters are, generally speaking, relatively common tropey ideas combined and projected through ZUN's own creative process.
Some of them are just wacky off the wall interpretations of mythological and historical figures, a la Fate. Some basic concepts of Gensokyo and its major characters are just references; for instance, the way youkai run on faith is just because ZUN liked SMT.
But in general, yeah, the characters are his.

Yuyuko can just insta-kill anything living. Yukari's power is so ambiguous that she may as well be able to control time too if she really wanted, Junko apprently can insta-kill too if you have any impurities. There's a lot of OP powers in Gensokyo which is why they have to use the danmaku rules.
