It was native and not emulation, so you can't save state, sleep when you close the lid, and you can't gracefully exit to the main menu like the other VC games.

Apparently they did try to implement proper virtual console support for GBA titles, going by the massive leaks that happened some months ago, but the system was not capable of doing it.

The DS natively contains the chipset of the GBA the way the GBA contained the chipset of the GB. Specifically the GBA chipset would run the touchscreen functionality when in DS mode, or when playing a GBA game, just run the GBA game natively. The 3DS is the same architecture as the DS, just faster and with more memory. This means the same chipset that could natively play GBA games in the DS is also in the 3DS. The Ambassador Program just used that directly.
