Independent, if played right, implies that each of the factions become their own governing bodies, similarly to the many settlements of Fallout 3, 2 and 1 before it. You literally get the best ending if you go independent but help all the factions/settlements that aren't the other 3
for real, as soon as you're done meeting the main factions it cuts straight to the Kimball assassination. they should have had you do quests in and around Vegas to prepare the area to become an independent economy.
And by factions, I mean people like the Kings, the Khans, the Powder Gangers, Primm, etc, etc

The courier can become a genius, but he/she will never be at the same level as house when it comes to brain power.
