Is this one of the biggest non-choices in video games between waifus? The downside is supposed to be that Xana is sort of evil, but it's hard to get that across or at least to matter with how much she sticks by you and how bland Leanna is.

Oh I know she's not, but I did think that was supposed to be how the game tried to balance the choice between the two. It just didn't come across well for the reasons that you stated.
Xana is also very unique among video game waifus. Leanna is the typical waifu you'd expect, except she'd be even more pure. The influx of japanese influence only furthers the idea that the love interest need be some traditionally wholesome/pure/cutesy girl. Waifus like that are a dime-a-dozen while anything even close to Xana is extremely rare, which makes her more memorable.
