Pretty much any 4x game does this. Galactic Civ literally has an alignment mechanic that influences diplomacy and random encounters.
In Alpha Centauri you can nerve staple dissidents and use all kinds of war crime tier attacks.
In Master of Orion you could execute citizens of conquered worlds or get rid of unwanted populations by shipping them to worlds already at capacity, or just blow up enemy planets.
