You're not exactly correct. It's just a mere callback to MGS1.
However the part of the final section(Once you control naked Raiden), is supposed to make you question what's real or not. It's not exactly a simulation as Solid Snake presence is proof this is real. However there's Metal Gear Ray battle field that makes no sense and pushes that none of it is real.
It's really up for you to decide on what's real or not, although the true message is what to pass on for future generations.
Magic or you can unexplained mysterious(vamp powers) is canon as long you ignore MGS4. Kojima isn't a fan of MGS4, so you can perfectly be reasonable and believe MGS4 isn't canon.
