After the Ninpo phase is done it's just up to skill. Granted it's been a while since i have played through the story mode but i wouldn't put her on the top 5 hardest bosses in that game

Don't worry, what is considered "hard" for a schmup is 99% screen space consisting of bullets.

The whole game was a nightmare, and I can't really remember it all since I probably repressed the trauma, but this guy (and the level leading up to him) was difficult.
Fume Knight in DS2
Elizabeth in Sigma 2 is probably the hardest boss i ever beaten in a video game. It took me several years to actually understand the patterns of this boss and even now there is a decent chance she can surprise me with a one shot grab. In fact she still has a move that i have no idea whatsoever on how to avoid.

Single player games and against machines are inherently not impossible and even if they're hard you can find ways to cheese them without exception. That being said Bass in Megaman Battle Network 3 and 5 (6 is cheesable) and Yiazmat ff12 took me 6 hours.
