Game which evoked that feeling the most for me was freaking Neptunia Victory - Normal End.
You shoo off the bad guy and they're like "well fuck you I'll go bother someone else and leave your with your crumbling shithole, so long, losers!" and you're like "I guess we won?"

Then you New Game+ for the true end and it's all fuck yeah and rainbows and you realise just how shitty the normal end was.

I think it is a happy ending. Sure everyone but Red is dead because it's been centuries, but the planet actually healed after you saved it from Sephiroth's Meteor.
