Boss accepted that her fate was to be used and discarded by the US government. She knew that was all she could do to ensure the safety of the world at large, but she was still unhappy that the world was so divided as to require that sacrifice.
Boss envisioned a world where soldiers would never be abused because there would be no need for soldiers. Big Boss twisted this into a world where soldiers are never abused because they hold all the power over nations.

Because fighting for peace is never the answer. If you fight for peace instead of sacrificing yourself for it, you'll end up having to warmonger in order to "secure the peace." See pic related.
Just look at Venom, he had the right idea of world peace, and embraced The Boss because of it (whereas Big Boss rejected her), but the methodology Venom and Miller together picked of using a PMC and monopolizing violence-- in other words, fighting-- to achieve world peace and secure it brought effective results for only a day. Afterwards everything just got worse.
A parallel to Solidus, who had the right idea of restoring freedom to America, but picked the wrong methodology to achieve it.
Solid Snake also had the right idea of world peace, but in contrast to Venom, Solid chose to sacrifice himself instead of using PMC's to achieve it. Solid's mindset brought eternal peace to the world and he remained a good guy.
Solidus did nothing wrong.
