Yakuza stayed good because Nagoshi is a turboautist, and even then the series is relatively stagnant and had a pretty noticeable drop in quality around 4.
Anything Atlus puts out has essentially nothing at all to do with SEGA.
The new Sakura Wars game happened solely because of a fan poll for "which dead series would you like us to revive", and even then a lot of people didn't like it because it was sort of a reboot, from what I understand.
Total War, like anything Atlus does, basically has nothing at all to do with SEGA.
