As someone suggested in another thread, they're actively not retconning by making the plothole runes require some add-on rather than letting her use Magnesis and Stasis before they're installed

Purah also repairs it after you meet her in BotW, they'll probably say it was fully functional during the apocalypse, but got damaged after Zelda gets btfo.

Obviously she unlocked everything, but the apps were lost because they had to do a factory reset to register Link as the new owner. Sheikah tech support was not that great.

It has already been established that Zelda canonically used the photo rune, explaining how the memory location photos got in your slate when you have it.
Also, we see that pictures are taken during the Champion's Ballad, so it makes sense that she unlocked a few other runes, as well.
