Natively means that the 3DS has GBA hardware built in instead of relying on an emulator so they play as you were playing them in an actual GBA, reason why the GBA ambassador games were a thing, and since those were also in .cia format it is only a matter of using a GBA to .cia converter to convert any GBA rom you want and inject it into your 3DS.

A real, genuine Krikzz everdrive will run everything it claims to run with absolute compatibility.
A chinese flash cart reduces that to "will probably run".
Whether the 5x price tag is worth it to you for a guarantee is up to you. However I'd say if you are quibbling over a hundred bucks or so, then you probably shouldn't be squandering money on retro gaming at all. It's a dreadful rabbit hole of ever increasing monetary costs chasing the authenticity dragon. Emulation is full of drawbacks, but it's free.

Yes it does, once again that is why you can just convert a GBA rom into .cia, inject it, run it and it will play flawlessly, except for patched roms which can have compatibility issues (tried playing a patched Final Fantasy IV rom and it wouldn't run).

Why didn't they release more GBA games? The same reason why N3DS can run SNES games and they released only a handful of games, because Nintendo is incompetent when it comes to Virtual Console.
