Sam's HF blade is basically the best one in existence and even with it, Raiden had a tough time. Without it he was getting his ass handed to him.

Those weren't Metal Gears, those were Anti-Metal Gear, Metal Gears. Which is significantly more badass.
But on the flipside, Raiden used a stinger missile launcher and chaff grenades to defeat them. I'm pretty sure Snake could handle that as well. They're both well-trained badasses, Raiden just has youth on his side.

She primarily uses those handball bots in fighting. Snake has chaff grenades in MGS4 which take them out and easily deprive her of her main means of attacks. Tough but doable.

His magnet shit makes the chaff grenades even more effect. An easier version of Mistral. Almost a cake walk with chaff grenades.

Actually his biggest threat, explosive shields, comes from being tailored as a hard counter to Raiden's melee sword attacks. Snake not using swords and mostly guns would be ok and in fact could beat him the way you can in Rising. Shoot from the front; shields deploy and he stands still; run around and shoot his back.

No idea how Snake could take him. He's fought Cyborg Ninjas before but Sam is something else. Then again Sam was also mostly human so I don't know.
