the empire is biding their time, gritting their teeth, and while this is happening people are being massacred, raped, and the thalmor are slowly gaining a firm foothold in skyrim.

practically the empire is the best choice.
morally the stormcloaks are because you have to protect skyrim's citizens from the thalmor literally doing what they please with them.

so it's a case of "the greater good" or the "most immediate good" where the only rational choice forces you to turn a blind eye to the murder of talos worshipers.

and remember, ulfric is a genocidal villain who casually murdered the breton population of the reach, forced them into hiding and turned them into monstrous daedra worshipers.
so even the "Immediate good" choice isn't a good one.

Since the player character is involved, both Ulfric and Tulius will die, as both the siege of Solitude and the siege of Windhelm will both be cannon. The constant factor is that Elisif keeps the throne in both endings.

The same Empire that lost all but Breton and Nord lands? In fact, one of the quests see him killed off. Due to mistakes and ignorance, the Empire wont be alive in the next game.

The Dragonblood requirement ended with the Septim dynasty, Mede got control of the Empire through winning a civil war(as the first Mede was a colovian warlord). Empire isn't fully committed to the Skyrim civil war, they pretty much sent overseer legates(like Tulius) and recruit locally.
