People first made scary clowns because of they were seen as something innocent and horror coming from something innocent is scary. Scary clowns became such a common horror trope that people started to be scared of all clowns. Coulrophobia essentially created itself.

My guess is that how 1989 Batman handled the Joker changed the perception of clowns and then the changing nature of children-targeted media also contributed. Plus, as other anons mentioned, IT aired on ABC in a similar time frame.

Keep in mind that, prior to cable, many of the regional public networks had Bozo the Clown franchises hosting various cartoons/live programming. By the time the people who experienced that grew up, mockeries of the concept were worked into new media with kids not understanding what came before.
