The thing is that both Geralt and Yennefer are mind wiped because of the wild hunt. This amnesia pretty much killed their old selves, allowing the new amnesiac version of themselves to take over. As we see with Geralt, the Amnesiac Geralt can very much act incredibly out of character since this Geralt is not the old one and very much a separate being(who is the player in a meta sense). New Amnesiac Geralt however can and only become himself again once he recovers his old memories, thus merging the old Geralt to the amnesia one, thus creating the Geralt who is in the witcher 3.
And this process of memory wipe, amnesiac version creating a new personality only to merge to the old version and thus creating the version we saw now has pretty much happened to Yennefer, thus allowing us to see the new Yen in Witcher 3 to act somewhat out of character to her old self.
