He killed him because Cailan was going to invite a legion of Chevaliers from Orlais to Ferelden to help tackle the blight. The same Orlais that Logain and Cailan's father had to fight off for Ferelden to get its independance. ...and Cailan was going to invite the back. There is also a letter that heavily insinuates Cailan was romantically interested in the Queen of Orlais because his own wife (Logain's daughter) was barren.

He held nothing back in regards to the possibility of inviting Orlais to help, and he advocated not putting all their cards on Ostagar, what Loghain did was let a hopeless cause die. Cailan was an idiot, most people will tell you this. Loghain possibly COULD have pulled him out, but at the cost of many soldiers.
Loghain allowed Cailan to die, but he did not kill him.
