Because many Christian values have shown their harmful influence in western culture. Its also more relevant for us than other religions by a huge margin in the west. There's also dramatic and dark iconography and themes in many interpretations of Christianity. I don't think its a tryhard thing, but it is kind of stale at this point. Its also more acceptable in our political climate to pick on Christianity regardless of how fair it is (which nobody really gives a fuck about anyways).

Not neckbearding this, but christianity had a millenia old tradition of oppresssion in europe. This made it so that when the reformation and later enlightenment came around, people collectively placed mistrust and a sense of foreboding evil within their conciousness regarding christianity. This happened over several centuries, but the effect is clear, basically people started looking at christianity like viewers of the thing looked at someone they suspected to be the alien.
So the reason why so many christian themed games are like that is because of that sense of unnerving distrust, bordering on eerie dread.

Ps. Not saying people have this sense in the foreground of their conciousness, but more like 1-2% but it is enough has those missing percentages are related to the perceptions regarding core tenets of the faith.
Shitting on Christianity is one of the few "safe" targets left, it's a way to be edgy without actually being edgy. The worst that will happen is that a handful of irrelevant people online will complain. If you made a game like this about Hinduism, Buddhism or almost any other major religion you'd be endlessly called a hateful bigot in the media and on Twitter and you'd get cancelled. If you made it about Islam the same would happen, except you'd also get people threatening to cut your head off (and sometimes succeeding at it).

It should be church, rather than christianity that were the impetus of the mistrust, as in the canonical christianity got corrupted, but peoples personal, private version remained pristine, which is why we have so many offshoots today and why so many claim to be christian but would be alien to a christian of the 15th century.
Since you post Isaac as an example, in this case it's because Edmund Mcmillen was traumatized by his christian upbringing. So yeah, in countries that can afford to make videogames like the US there's chances you'll find some people who had to deal with that shit a lot, and to answer other people in this thread : not that many muslim countries make videogames so noboy wants to make a game about your islamophobia.

This said, there's enough of Christian history and extreme conservatism to make this a believable villain in [lazy] stories.

Brand recoginition is likely the biggest reason - out of all the faiths, its symbols and trappings are by far the most recoginizable and stand-outish in a global sense. Everyone knows what a Jew is, but far fewer people can conjure a specific image when they hear "synagogue", and more people know the Cross than the Star(not to mention its association with anti-undead shit). Take these points and apply them to islam or any other thing of your choosing, same diff.
But it for sure doesn't hurt when the difference in making fun of them is a harshly worded letter vs getting your offices blown up.
It's not any more retarded than other religions but it's the most popular one in the states so it gets the most shit.
