zod wanted to die, because his raison d'etre was gone.
the entire movie is about how krypton society was malformed by designating people's destiny before they were even grown.
superman is the evidence that an individual that rises to their task can overcome the odds, which is why zod struggled with his conflicting ideal of how kyrpton should be led to survival and his purely military cultivation.
he wanted to be shepard to his people, not a weapon, and he ended his misery the only way he knew, with force.

she is the only character you "have" to kill in the whole game
and even her dead is treated as a bad thing

yes, but for personal reasons for the character, not for ethical reasons. she was something of a mother figure to snake, everyone would consider it wrong to have to kill their mother, even if she asked for it.
