Also he’s right about reploid being a bunch of warmongering robots who deserve to be controlled and dictated by higher being. How many times have they revolted over the course of X game alone ?

Plenty of people will screw over others for their self gain without any complex moral motivation.
He was converted into a quasi-human weapon by other humans and it really left him screwed up. He's not evil for the sake of evil, dude wants some grade A revenge.

I'd say to just go with whatever explanation makes you the most satisfied, I personally like the idea of Omega literally being Awakened Zero since it gives the "copy body" twist some edge to it.
