Per the comics, they identified about 200 children with specific genetic markers that predisposed them to being excellent soldiers/ peak humans.
They then kidnapped these children, replaced them with "flash clones" that were designed to die a few days after they were substituted for the originals, and trained them to be soldiers.
After a few years, the kids were subjected to some kinds of treatment (maybe gene therapy, nanomachines, implants: the books probably go into greater detail). A fair amount of them died from the procedures.
Those that were left were outfitted with Spartan armour.

These kids had the bodies of Olympians and the minds of PhDs in their teens. And then they were pumped full of steroids and catabolic implants and carbon ceramic and endocrine modulators to make them into ultimate humans.
And then if they survived intact neurologically and physically, they were clad in the most advanced armor available to humanity and equipped with the deadliest technology in the UNSC.
