Snake was only brought in becuase the nuke was dropped.

Her job was simply to bamboozle Volgin, but she became the sacrificial lamb when Volgin went full retard and launched a nuke.

The Boss was supposed to just steal the Philosophers Legacy from Volgin and get out of there. Once Volgin actually fired the Davy Crocket that she, and by extension the U.S. had provided to him, Russia demanded her head as proof of America's innocence, lest their unstable treaty would cease and they'd divulge into an all out nuclear war.
The U.S government was basically forced to cut ties with her being a double agent and treat her as a genuine defector to save their own asses.

She's a Mary Sue because she's an expert in everything and everyone worships her, both good guys and bad guys, and even her "mistake" is considered to be deliberate action that she uses in order to teach her protege a lesson which he is reluctant to learn because he loves her so damn much. Literally the entirety of the MG and MGS universe stems from how amazing this one single female character is. She's a Mary Sue in every way, shape and form. She's not just one of the worst female characters ever written, she's one of the worst characters in general ever written.

A Mary Sue has to be a main character. She is an archetypal paragon and mother figure.

Because she defected and gave him the nuke.

She was really a spy working for the US but when the nuke dropped the US said they had nothing to do with it. She's working on her own. And so she's 100% responsible and to prove it to Russia America had to personally kill her to prove she wasn't a spy. Boss knew this and it's why she's a martyr. She has to play up the role of being the villain which is why she fucks snake up at the start and cuts out his eye.

I think that was EVA intervening when Ocelot was playing a game of luck with three juggled revolvers. She stopped him from getting shot in the head, but the muzzle blast at point blank range burned his eye.
