Why do people forget that Ruto disappears halfway through Jabu Jabu and ends up alive and well at the end? She didn't die. I'm sure it's the same thing with the sages.

OoT Adult timeline:
Link defeats Ganon, goes back in time, Ganon comes back and starts fucking shit up again, the gods drown the world and WW is the next game.
OoT Child timeline:
Link comes back after defeating Ganon, he is now back before Gannondorf entered the sacred realm. Zelda and Link warn the King about Ganondorf and he's executed. Link leaves to find Navi (who leaves for some reason) and becomes a Stalfos for going into the Lost Woods without a fairy, leading to the TP timeline. MM is all a fever dream.

You're thinking of Encyclopedia, the one written with less oversight from Nintendo with a disclaimer that the writers filled in the blanks and made shit up wherever they saw fit. Encyclopedia's way more hit and miss with stuff, and brings up some interesting points sometimes while also contradicting the games at others (i.e. forgetting the cutscenes with Skull Kid in Termina BEFORE he got the mask)
