There are two main plot threads arching over the series imo. Sigma isn't so much a part of the plot as he is just something that keeps it moving
>A Plot: Maverick Hunters become less and less trusted over the course of the series as confidence in them wanes after their repeated failures to stop Sigma, not to mention well over half their specialist ranks defecting to his side. There was also a plot about how the term 'maverick' was being applied more and more liberally, from the strict definition of reploids that had been infected with the maverick virus, to later games using it almost as a catch-all for those who don't comply with society like when the entirety of Repliforce was branded maverick despite none of them being infected.
>B Plot: Zero being a creation of Dr. Wily and inevitably coming to blows with X, setting up the Zero series
The B plot was handled alright but inconsistently and Serges basically ended up a complete nothing
The A plot should have been focused on more and was wildly misused and ignored

Why did humanity keep making super powerful sentient robots like that? By X2 they should have realized this doesn't work.

Both the humans in the plot and those who writed the plot are stupid. Simple as that

Same reason ones with copy abilities were after shutting them down then brought back. Also, Luciferbot was aiming to remove humans and old types too, not just make a paradise.

X1: You start playing as Sigma, fighting this killer red robot called Zero. Show on screen how the virus fucks with Sigma and Zero, since it's the plot of the fucking series. Do it in the first minutes. Then boom, go intro stage. We see the "W" on Zero's head here, not on X4 on a fucking random dream unrelated to the rest of the game's plot. The rest of the game story is perfect.

X2: Delete Sigma from the plot, have Serges be the villain. Foreshadowing for Dr. Wily using Serges body, like he would later use other vessels. Serges/Wily uses the now Sigma-virus in an attempt to take Zero back, but fails.

X3: Promote Vile to main antagonist. He's making a fucking war on the Maverick Hunters and humans. The side plot is Doppler making ant anti-virus to end the war, but the vaccine was secretly fucked up by Wily to create more Mavericks. Zero apparently destroys the virus for good with his saber.

X4: Forget Wily, Sigma and the virus for this game. Make it entirely about Repliforce. A sovereign Reploid nation, accused of turning Maverick by humans. Supposedly Zero destroyed the virus on X3, so Repliforce is pissed as fuck. It's great. No need for creepy zombie Sigma shit.

X5: Take X7-X8 plot about Red Alert, new Maverick copy tech and shits, and condense it in here. But actually well done in 2D, not 3D or 2.5D bullshit. Heck, start talking about Elf technology here.

X6: This is the plot of X5-X6 condensed in here. Wily comes back at full force resurrecting Sigma, the virus, epic X vs Zero duel, etc. The final showdown. Zero gets sealed at the end. Light and Wily are revealed to be both "alive" as software, kinda like Elf technology.

X7: The Elf wars leading to Mega Man Zero saga. The true conclusion to the X series. X and Zero both disappear from the world. Only Copy X and Copy Zero would return (copy technology foreshadowed from X5).

This all sounds great, my own answer to OP's question would've been to just make the fake villains of each game be the real bad guy and final boss instead of Sigma, but the way you've reworked and rearranged the story sounds way better.

A lot of people seem pretty obsessed with the idea that Serges should be a main villain, but kind of forgetting that the other X-Hunters exist.

And the other X hunters were shit. Why were they hunting X? Because they hated X. Why did they hate X? Wily.
