Persona has almost no prior history with Nintendo, unlike Metal Gear or Final Fantasy, and those 2 Microsoft characters have games on Nintendo consoles.

Snake was due to Sakurai being friends with Kojima
Cloud is iconic to gaming in general and probably the most recognizable jrpg character ever
Steve is iconic as fuck regardless representing literally the best selling video game of all time
Banjo has huge nintendo nostalgia appeal and connects to all the n64 rare history

Seeing as Joker/Persona 5 are neither iconic, have connections to Nintendo, or notable in general, the only option must be that someone at Atlus has a personal connection to either Sakurai or a higher up and convinced them to put his self insert in.

And keep in mind that Sakurai was fine with including Snake back in Melee in 2001 when Kojima asked him, just couldn't do so due to the lack of time. And all MG had back then on Nintendo was the (bad) NES port and the GB game no one played.

Persona didn't have much prior history with Nintendo, but Shin Megami Tensei does. Joker made the most sense to put in because at this point he's the most popular character from that entire series. Same deal with Cloud. Cloud may not have really appeared, but Final Fantasy began on Nintendo. Cloud, being the most popular and easily the most recognizable character from that series (and probably JRPGs as a genre) made the most sense to put in.

But Persona has basically split off into its own thing and none of Joker's content in Ultimate even references SMT, it's all based purely on Persona, mostly Persona 5.

It's obvious Joker was mainly included because Persona 5 was a big hit in 2017 (it was literally a GOTY candidate) and the suits at Nintendo wanted to capitalize on a new and popular hip character.
