Stormcloaks are a clear choice. Skyrim will succeed from the empire eventually. The empire is never coming back.
It would be better to fight dirty elves as a United empire. Yeah, Septims are dead, but state itself remains and it can easily recover its position with Dragonborn. So my choice is for the empire.

So the empire banned worship of a specific deity in skyrim, making the nords upset. Why'd they bsn worship of Talos or whoever? The thalmor told the empire to change their state religion. The empire and Skyrim had already fought and lost the war. The elves control everything the empire does, and they're going to war over talos. Talos is a man who became a god, that's why the elves don't worship him.

I don’t know what is the canon choice, but the end of the civil war is in the hands of Dovakin. If you help the Empire, Tullius says the Empire will soon recover and will go to fight elves. Plus, at that point the Dragon is a Legatus of the Empire so he has to fight with them. It would easily destroy high elves. Then again, only Todd Howard knows the cannon choice

Ulfric pledges to fight the elves within Skyrim and outside of it. It's pretty much guaranteed that the fours races of men will fight the elves together in a second Great War and win, and they don't need to live under one political entity to do so.

I don't think the oblivion protag mantles pelinal, because the game tells you pelinal was from a different era dj was sent back in time... we know that martin turned into akatosh (god of time) so it's more likely the hero wore oelinals armor and was sent on his crusader by the request of akatosh/martin.
