And it turns out she doesn't, she's been able to end a hundred years of conspiracy in under an hour, by herself. So why bitch about the Australium? Why not just go right to fucking endgame?

It could be more of a "if I'm going down, I'll bring everyone down with me". Plus if Valve does decide to get off their ass, Helen will be fine. It'd be stupid to kill her off. Maybe that australium made rocket crashes back on land uncovering some hidden vault, a new material is found, etc.

I highly doubt Gaben even remembers TF2, let alone having any knowledge of what's going on in his company besides looking at some weekly report written by someone who pretends everything is always hunky-dory.
I have a theory that TF2 has been running at a loss for years and that's why Valve decided to do the bare minimum for it instead of everyone at Valve just collectively deciding that TF2 was no longer fun.

How is this even allowed, what is the art team working on right now that is completely stopping them from doing the last step in a process almost done?

The thing about Valve anyone will tell you is that they're not set up like other companies. Developers largely get to dictate what they work on, when and as they please. So all TF2 has come to a grinding halt because all the people who worked on it simply decided to do other things and there's no structure or authority to make them address its many issues, or just keep making content for it. The same applies to the comics, the people involved just couldn't be bothered to keep to the original "bi monthly" schedule and let it slip and slip until they stopped caring.

Servers around the world for all the maps must be a big charge. They might make money indirectly, like people buying stuff from the Steam Market, but not so much from the actual Mann Co. store. I don't think I ever bought a single thing from the store, I either traded or bought it from the steam market.
