It's the old underdog story. It's popular because it's easy to write and sympathize with, and people like inspiring stories about rising up against difficult odds.
In the context of a video game, it gives a lot of gameplay and story opportunities that work well in the context of a single player. Having the player side with the kingdom means you have to either let the player interact with a larger political organization or have specific reasons why they can't or don't (usually when they can, it's a strategy game of some sort).
It's a little bit of a tired trope, sure, but it's there for a reason.

I always think of Star Wars when this comes up. In truth, the empire was the most stable government. I honestly saw nothing wrong with their new empire. It took a literal Sith to make things stable, compared to all the arguing and conflict that came before. No one can say that the Empire is worse than the last regime.
