Debatable, an element not talked about in Zelda games is how exactly did Hyrule become the kingdom it was in the first place. It's hard to imagine it became that established without any "questionable" wars under its belt. Still though Ganondorf's major problem is him taking things way to far and most likely getting "drunk" from so much power.

Demise didn't get hold of his heart until Ganondorf saw the injustice with his own eyes. Ganondorf actually did want what was best for his people that he had the responsibility to rule over. And seeing that the Hylians lived in wealth and abundance while his own people had to starve in the desert made it easy for Demise to influence his actions.

We also know the Guerudo in the fort don't hold much loyalty since they're willing to let you do as you please after you save the carpenters.

Maybe Nabooru wanted power for herself? There is no denying that Ganondorf saved the tribe. It's possible that some of the members got cocky when their very existence wasn't on the line anymore thanks to King Ganondorf.

Not him but before all "Demise" history revision lore wasn't it established that Twinrova (Koume and Kotake) raised Ganondorf? It's possible he actually wanted better for his people but had his mindset altered by their view point on the matter.
