You're taking it far too seriously, YWHW isn't God in the SMT universe, he's effectively the demiurge or something equivalent to that as he answers to a higher power than himself if I remember right. God can't be defeated or fought and answers to no one, if you try it you'd just vanish from existence. The fact you can even fight YWHW in SMT means it's not God.
Same deal with the "Do you accept this being into your soul?" It's not literally your soul, it's some dumb gameplay mechanic and flavor text which makes it hilarious to bench Satan and have him sit in a corner as you use Japanese gods and Christian angels to help you fight every country's demons.
Take Lucemon in Digimon as an example. It's clearly based on Lucifer himself but it's just some random program that's calling itself that and it's considered an evil Digimon that's prideful.
Seriously, it's like saying "Video games cause violence". I still refuse to befriend the Woodland Critters in South Park though out of principle.
