He's realizing he can never have what he wants. In OoT his desire to rule absolutely resulted in a destroyed Hyrule, he merely ruled it's ashes.
He has a nostalgic memory of Hyrule when he was a child that was an escape from the harsh desert he was born into. But when he finally grew up his own greed destroyed the thing he wanted the most.

Ganondorf did nothing wrong, all he wanted was his people living in a prosperous land just like the white fucks from hyrule.
