Guardian spirit skills always were used for their utility and not the damage. Kuzunoha's energy beam deals piss for damage but it's still valuable for its corruption buildup for example. I remember using paired raikens up to the last difficulty back in 1 but purely because they stunlocked everything to shit.

Well they gave us the "Guardian Spirit Damage" star effect that ramps up to almost 50%.
Since tengen has the most damaging skill and with a fucking +27 axe I managed to ramp it up to 14k damage, but in the actual mission it deals just 9k. And it is not a matter of resistances, because in the actual mission my shikigamis dealt 8k while in dojo it was 6k. Same resistances and elements.
There is no difference between the onmyo tree one, the consumable one and the YS Triangle+Circle version. Same damage formula.

Does Anima Bonus (Ranged Hit) apply to hitting enemies with thrown hatchets?

Nah, it is considered melee still I think, as it gets improved by Melee damage stuff.
Everything else though - magic, ninja shit, ammo - counts though.
Do not confuse though with Anima Bonus (Ranged Weapon Hit) as that only applies to Ranged Weapon shots.

nekomata is worth considering as he gives A anima charge on ninjitsu hit and gives 20% more yokai ability damage

There are different ways.
Anima Bonus (Ranged Hit) is a huge help and works with everything listed below.
Anima Bonus (Ranged *Weapon* Hit) is almost absurd but gimmicky, which I use.
As the other user said, Nekomata is a strong contender and with Feathers you are basically entering bullshit town since you can willy-nilly just spam Gozuki and feathers, which breaks the game in half.
However Onmyo gives you Archyokai talisman and with Ryomen core/Genbu you can get very high anima gains on your offensive spells as well. Overall if you also use Anima Bonus (Status'd Enemy) and NOT (Enemy Status'd) there is a HUGE difference with that, it will probably offer more consistent anima gainage compared to ninjutsu.
Anima Bonus (Elemental Damage) is also important if you go onmyo.
Grapple Anima stuff is okay if you go for ki damage build but overall I'd say it is less reliable.
Overall it is better to stack multiple of those together (excluding stuff you don't use like ninjashit on an onmyo build and so on).

Guess so, the way stuff scales you down is very fine-tuned. Even on my high level build when I played with a new friend I was getting decent challenge by just equipping a bit worse weapon.

So you can still play with anyone even if you are high level, good.

They don't, has to be a damaging ability or a debuff that shoots a little thingy at the enemy.

Idk, think its same armor reduction, but - and I haven't tested it - it might work with Rakansen Coins which are infinite (as long as you got gold), meaning a technically infinite supply of Def Down.

What happened here with the first grapple attempt? Was I just too slow or can they sometimes dodge it like how they sometimes dodge shots even when you're hidden?

Just about everything you can have access to has some way you can make it generate extra Anima.

You were just too slow, but since I'm here you shouldn't be using grapples for damage unless it's Izuna or comboing a roll attack into Merciless Barrage. Experiment with your attacks and skills to see how much more damage you can do or how long you can keep them down for. Also they dodge shots because guns and cannons are loud.
